He was also accused of sacking a police officer who was investigating reports of a wild party at his mayoral mansion.
Mr Kilpatrick's plea deal means he will spend 120 days in jail and will pay $1m (Ј500,000) in restitution to the city.
Christine Beatty, the former aide with whom married Mr Kilpatrick is alleged to have had an affair, has pleaded not guilty to the charges.
A prominent African-American politician who was elected mayor at the age of 31, Mr Kilpatrick had been considered one of the rising stars of the Democratic Party.
He was charged after sexually explicit text messages surfaced that appeared to contradict sworn denials of the alleged affair.
